Does anyone have a CD changer mounted in their trunk/boot? If so
where? Is is best to avoid this because of water getting in there?

A changer in the boot is no problem. The 'water ingress' issue people normally have is either the boot washer reservoir leaking or the access bung in the rear of the LH wheelarch. These are easily fixed; 1) Only fill half full. 2) New rubber bung or evo-stick the current one in.
The trickiest part is getting the wires to the front.

I recently fitted mine to the back wall of the boot, just to the right of centre.
Wires are easier to get to the front in an S2 than in a SE, because the centre consul is different.
