Glad you're pleased with the exhaust (with a caveat or two). I don't have a Peco, but a 2-1/4" system made by the local exhaust place.
I had them put a second silencer in it (in the transverse section just forward of the wheel arch) because even my old system (2" straight-through stainless) was too noisy on long journeys, and I reckoned the 2-1/4" would be worse. It has helped a lot, but can still be wearing on long journeys (there's naff all soundproofing between you and the silencer(s)). Monty also has the additional silencer on his Peco system.
So, as a solution to the droning on long journeys, I'd suggest a second silencer and some soundproofing. Or just take the hood off for long journeys.
As to the misfire / stutter whenever the turbo kicks in, I don't think it's related to the exhaust, nor is it likely to be boost creep. If it happens when the turbo starts its job, then it could be a sign that something in the ignition system is on the way out; ie a component can cope at normal conditions, but when you chuck in the denser charge from the turbo and give it some welly, the component reaches the edge of its comfort zone and starts complaining. The first thing to check would be the plugs (especially the 31 thou gap), then work your way through timing, coil packs, plug leads etc. There are a couple of threads on the subject.
